Inactivation by allelic exchange in clinical isolates of the emerging nosocomial pathogen Enterococcus faecium has been hindered by lack of efficient tools, and, in this study, transformation of clinical isolates was found to be particularly problematic. For this reason, a vector for allelic replacement (pTEX5500ts) was constructed that includes (i) the pWV01-based gram-positive repAts replication region, which is known to confer a high degree of temperature intolerance, (ii) Escherichia coli oriR from pUC18, (iii) two extended multiple-cloning sites located upstream and downstream of one of the marker genes for efficient cloning of flanking regions for double-crossover mutagenesis, (iv) transcriptional terminator sites to terminate undesired readthrough, and (v) a synthetic extended promoter region containing the cat gene for allelic exchange and a high-level gentamicin resistance gene, aph(2′′)-Id, to distinguish double-crossover recombination, both of which are functional in gram-positive and gram-negative backgrounds. To demonstrate the functionality of this vector, the vector was used to construct an acm (encoding an adhesin to collagen from E. faecium) deletion mutant of a poorly transformable multidrug-resistant E. faecium endocarditis isolate...

Strains of Enterococcus faecium express a cell wall-anchored protein, Acm, which mediates adherence to collagen. Here, we (i) identify the minimal and high-affinity binding subsegments of Acm and (ii) show that anti-Acm immunoglobulin Gs (IgGs) purified against these subsegments reduced E. faecium TX2535 strain collagen adherence up to 73 and 50%, respectively, significantly more than the total IgGs against the full-length Acm A domain (28%) (P < 0.0001). Blocking Acm adherence with functional subsegment-specific antibodies raises the possibility of their use as therapeutic or prophylactic agents.

Enterococcus faecium is a multidrug-resistant opportunist causing difficult-to-treat nosocomial infections, including endocarditis, but there are no reports experimentally demonstrating E. faecium virulence determinants. Our previous studies showed that some clinical E. faecium isolates produce a cell wall-anchored collagen adhesin, Acm, and that an isogenic acm deletion mutant of the endocarditis-derived strain TX0082 lost collagen adherence. In this study, we show with a rat endocarditis model that TX0082 Δacm::cat is highly attenuated versus wild-type TX0082, both in established (72 h) vegetations (P < 0.0001) and for valve colonization 1 and 3 hours after infection (P ≤ 0.0002), making Acm the first factor shown to be important for E. faecium pathogenesis. In contrast, no mortality differences were observed in a mouse peritonitis model. While 5 of 17 endocarditis isolates were Acm nonproducers and failed to adhere to collagen in vitro, all had an intact, highly conserved acm locus. Highly reduced acm mRNA levels (≥50-fold reduction relative to an Acm producer) were found in three of these five nonadherent isolates, including the sequenced strain TX0016, by quantitative reverse transcription-PCR, indicating that acm transcription is downregulated in vitro in these isolates. However...

Enterococcus faecium recently evolved from a generally avirulent commensal into a multidrug-resistant health care-associated pathogen causing difficult-to-treat infections, but little is known about the factors responsible for this change. We previously showed that some E. faecium strains express a cell wall-anchored collagen adhesin, Acm. Here we analyzed 90 E. faecium isolates (99% acm+) and found that the Acm protein was detected predominantly in clinically derived isolates, while the acm gene was present as a transposon-interrupted pseudogene in 12 of 47 isolates of nonclinical origin. A highly significant association between clinical (versus fecal or food) origin and collagen adherence (P ≤ 0.0003) was also demonstrated, and levels of adherence were highly correlated (r = 0.879) with the amount of cell surface Acm detected by whole-cell enzyme-linked immunosorbent assay and flow cytometry. Thirty-seven of 41 sera from patients with E. faecium infections showed reactivity with recombinant Acm, while only 4 of 30 community and hospitalized patient control group sera reacted (P ≤ 0.0003); importantly, antibodies to Acm were present in all 14 E. faecium endocarditis patient sera. Although pulsed-field gel electrophoresis indicated that multiple strains expressed collagen adherence...

If X is a finite set of points in a multiprojective space P^n1 x ... x P^nr
with r >= 2, then X may or may not be arithmetically Cohen-Macaulay (ACM). For
sets of points in P^1 x P^1 there are several classifications of the ACM sets
of points. In this paper we investigate the natural generalizations of these
classifications to an arbitrary multiprojective space. We show that each
classification for ACM points in P^1 x P^1 fails to extend to the general case.
We also give some new necessary and sufficient conditions for a set of points
to be ACM.; Comment: 21 pages; revised final version; minor corrections; to appear in

ACM, New York, NY, USA, 37-48, available from the ACM Digital Library here: http://dl.acm.org/citation.cfm?doid=2577080.2577090.; This paper reports on our experience with providing Information Flow Control (IFC) as a library. Our aim was to support the use of an unmodified Platform as a Service (PaaS) cloud infrastructure by IFC-aware web applications. We discuss how Aspect Oriented Programming (AOP) overcomes the limitations of RubyTrack, our first approach. Although use of AOP has been mentioned as a possibility in past IFC literature we believe this paper to be the first illustration of how such an implementation can be attempted. We discuss how we built FlowR (Information Flow Control for Ruby), a library extending Ruby to provide IFC primitives using AOP via the Aquarium open source library. Previous attempts at providing IFC as a language extension required either modification of an interpreter or significant code rewriting. FlowR provides a strong separation between functional implementation and security constraints which supports easier development and maintenance; we illustrate with practical examples. In addition...

We investigate a heuristic application-level (overlay) multicast approach,
which we call Topology Aware Grouping (TAG). TAG exploits
underlying network topology data to construct multicast overlay
networks. TAG uses information about overlap in routes to the
sender among group members to set up the overlay network in a
distributed low-overhead manner. The constructed tree has low relative
delay penalty, and introduces a limited number of identical
copies of a packet on the same link– assuming underlying routes
are of good quality. We study the properties of TAG, and quantify
its economies of scale factor, compared to unicast and IP multicast.
We also compare TAG with End System Multicast (ESM) in
a variety of simulation configurations, including both real Internet
topologies and generated topologies. Our results indicate the effectiveness
of our heuristic in reducing delays and duplicate packets,
with reasonable time and space complexities. TAG can be combined
with delay and bandwidth bounds to construct overlays that
satisfy application requirements.; © ACM, 2009. This is the author's version of the work. It is posted here by permission of ACM for your personal use. Not for redistribution. The definitive version was published in the Proceedings of ACM NOSSDAV. http://doi.acm.org/10.1145/507670.507688

This paper presents a new idea for lexical analysis: lolo (language-oriented lexer objects) is strictly based on the object orientation paradigm. We introduce the idea behind the system, describe the implementation, and compare it to the conventional approach using lex[1] or flex[2].lolo[3] extracts symbols from a sequence of input characters belonging to the ASCII or Unicode sets. lolo scanners can be extended without access to the source code: symbol recognizers can be derived by inheritance and an executing scanner can be reconfigured for different contexts. Recognizer actions are represented by objects which may be replaced at any time. Recognizers need not be based on finite state automata; therefore, lolo can recognize symbols that systems like lex cannot recognize directly.; Copyright ACM, 2002. This paper describes oops, an object-oriented parser generator implemented in Java [1]. Oops takes a
grammar written in EBNF, checks that it is indeed LL(1), i.e., suitable for recursive descent parsing, and
produces a parser as a set of serialized objects. A scanner must be provided and classes satisfying certain
interfaces can be implemented which the parser uses to build parse trees.
The paper discusses the ideas behind oops — which are not specific to an implementation in Java — and
shows the advantages of an object-oriented approach to grammar verification and parsing.; Copyright ACM, 2000. This is the author's version of the work. It is posted here by permission of ACM for

Web image clustering has drawn significant attention in the
research community recently. However, not much work has
been done in using multi-modal information for clustering
Web images. In this paper, we address the problem of Web
image clustering by simultaneous integration of visual and
textual features from a graph partitioning perspective. In
particular, we modelled visual features, images, and words
from the surrounding text of the images using a tripartite
graph. This graph is actually considered as a fusion of two
bipartite graphs that are partitioned simultaneously by the
proposed Consistent Isoperimetric High-order Co-clustering
(CIHC) framework. Although a similar approach has been
adopted before, the main contribution of this work lies in
the computational efficiency, quality in Web image clustering and scalability to large image repositories that CIHC is
able to achieve. We demonstrate this through experimental
results performed on real Web images.; © ACM, 2009. This is the author's version of the work. It is posted here by permission of ACM for your personal use. Not for redistribution. Image clustering solely based on visual features without any knowledge
or background information suffers from the problem of semantic
gap. In this paper, we propose SS-NMF: a semi-supervised
non-negative matrix factorization framework for image clustering.
Accumulated relevance feedback in a CBIR system is treated as
user provided supervision for guiding the image clustering. We
consider the set of positive images in the feedback as constraints
on the clustering specifying that the images “must” be clustered
together. Similarly, negative images provide constraints specifying
that they “cannot” be clustered along with the positive images.
Through an iterative algorithm, we perform symmetric trifactorization
of the image-image similarity matrix to infer the clustering.
Theoretically, we prove the correctness of SS-NMF by
showing that the algorithm is guaranteed to converge. Through experiments
conducted on general purpose image datasets, we demonstrate
the superior performance of SS-NMF for clustering images
effectively.; © ACM, 2009. This is the author's version of the work. It is posted here by permission of ACM for your personal use. Not for redistribution. The definitive version was published in the Proceedings of ACM Multimedia 2007. http://doi.acm.org/10.1145/1291233.1291300
